I've been playing this game and enjoy it so far but the story between the MC and Samantha doesn't make much sense to me. I understand that the MC didn't want to remind her about their early relationship immediately after the car accident. But why didn't he do it later?
In the dialogue regarding the MC being Ryley's father Samantha literally says "There's too many holes in this story". And she is right. Keeping this from her for so many years doesn't look very plausible and MC's arguments are rather weak.

The realistic argument is simply that Westy wanted to have the reveal as part of the story and so none of this could have been known prior to when we meet the characters.
An alternative argument is perhaps Ryley was not originally intended to the MC's daughter, and making her so was just Westy giving his audience more of what they want; if step-incest is not real incest, then by extension nieces and cousins are boring, and inbreeding is even realer incest, right? Fucking a simple daughter or niece is fine, but when the same girl can be BOTH because you got your sister pregnant? Even better, right? Seath Black has done something similar in the most recent build of The Guardian, apparently, by making the MC of that game Lilith's father (via fucking his own mother) as well as her brother. Now her daughters with the MC (at least one of which is currently pregnant) are not only his nieces AND his daughters but ALSO his granddaughters! Genius, right?
The in-story argument would be that the MC thought Samantha's mental health too fragile to find out the truth. She showed little to no sexual interest in him after the accident, she was heartbroken by the death of someone she still thought was not a piece of shit, she went back to hating Kate for a while until they bonded in a more traditional sister-in-law way, and for much of Ryley's life Samantha was in and out of various relationships while the MC was rebuilding his life after Kate's death (we really know very little about that period of their lives since we pick up the thread several years later). Really he may have considered the time not to be right for the reveal until recently.
But at the current story state Samantha seems to be fairly satisfied with the situation. I don't recall if I ever felt as you do, that the backstory was incomplete, and as ramvivat has implied, maybe you haven't finished the story yet?

I also think this not have been planned initially but as the story was built up that was a good old trope to make Ryley the MC's daughter. It's just came out very badly.
I feel much sorry for Samantha. She lived her whole life next to her beloved man who was father of her child and he was too cowardly to tell her the truth. so he basically has stolen part of her life. I understand why she was mad at him (still less mad than he deserved IMO).
Still doesn't look very plausible to me. If it would than the MC is a total asshole. Why for 13 or so years the MC cold not tell her and now he can? He could show her the photo after Ryley was born, reveal their mutual feelings and live ever after happily as a throuple with Samantha and Kate. Instead she had to marry some other poor bastard and move out of the country. It would make life for them both much easier and happier in the past years if the MC told the truth. And all this time the MC supposedly "loved" Samantha. This story just doesn't sum up for me.
What else has she been left with?
Samantha said she was crying the whole morning in the shower and if not for the girls she would do it much longer. And I totally understand the reasons for that.
PS That story in The Guardian is hot and I like cross-overs with that in this game (like Erica being Ashly's ex).
But I think the most incestual family is in Such a Sharp Pain (just got an update today BTW) +Macy spin off. There it goes for generations

MC is not headless, and he was quite reasonably afraid of losing his sister, who, at that moment of memory loss, might not understand correctly such a joke as a child from an incestuous relationship with a sibling.

. In reality, incestuous relationships between brothers and sisters are not generally accepted. Therefore, revealing the relationship would not necessarily lead to the happy ending you envision. Samantha might even have felt violated by something that happened that she can no longer remember. There is a good chance that the reveal would have had serious negative repercussions. So the MC played it safe until he felt the time was right to tell her...after she had again fallen in love with her own brother.

The family in Apocalypse is giving them a run for their money. The MC and his sister are the products of a brother/sister union, he has impregnated both his sister and mother (unless you are for some reason following a path where he does not do that) and the the doctors specifically say after scanning the MC and his sister that they are of interest because they are the results of multiple generations of inbreeding with no deleterious effects. So who knows how few forks their family tree has?

and even more fortunate that in the SSP there is no connection with the gloomy sex cult from "Whispering Pines" ... unlike the "proud father" where the mention of Erica and Marcus Mancini instantly reminded of the "father" and his dark deeds ... remains hope that Marcus Mancini was just a harmless cameo with no repercussions for the "proud father" family

That's true. What I like about Proud Father is that it concentrates on the family matters without distracting to all that mafia/cult garbage (as in TG) or too many side LIs (as in Tales from Unending Void).
Still, Lilith is my favorite sister/wife by far. Though I warmed up significantly to Samantha as well
