I'm gonna say this:
I used the main download on the front page and choices WERE in fact missing. However, this is due to the "Define" flag for most variables being placed AFTER the choice menu, making it so certain choices just don't show up. If you manually go into the rpy file and cut those variables and paste them before the choices, all available choices show up.

Could you give some examples, because I just skipped through the game thrice and didn't notice any missing choices (once with my old saves intact, once more with fresh saves, and again after that with fresh saves and dev mode/console disabled in case that was doing something).

The placement of defaults/defines doesn't really matter; if it did, the game would throw an error the first time you talk to Hiroko at the orphanage.

I use URM (Universal RenPy Mod) that allows me to see the hidden options and didn't have this problem.

Yeah, this is again a problem with someone saying "the main download". WHICH link to WHICH version? And which specific variables are you talking about? I similarly didn't see anything like that, and I play every game with the code for the game open (mostly so I can change pointlessly-mutually-exclusive paths with autoreload to see all of them in one playthrough).

i don't get this OP - notice says loli content is cut and everyone is 18+, then big fucking "no patch is needed" and everything is golden, while dev note mention needing patch again
can we have all this sorted and just keep only relevant info for currently attached version, instead of contradictory info through whole post flipping back and forth?

Yeah, I am getting the same error message too.

Edit: And I fixed it. Turns out, had to start over, and put an age in at the beginning of the game. Using warp speed, got back to where I left off, no errors this time.

If you add URM to the game directory, then start game and load save (clear messages), then press <Alt>+O, then enter 'te_age = 18' + <Enter>, then press escape to return to the game. You can do this to change any other variables that might not have been set as well. OR you can start a new game as suggested by JenMistress above.

Any word on what the other game the dev is working on? Like overview or setting? Just curious
