To run RPG maker games natively on Linux, check out rpgmaker-cicpoffs:
It takes care of setting up nw.js, handling case sensitivity etc for you. Runs way better than Proton/Wine. I've used it on a lot of RPGmaker games and haven't had issues.

Most RenPy games also come packaged with a .sh file that'll run natively on most Linux distros so you don't have to use a compatibility layer.
Note: Not real Linux-fu on my part, your mileage will vary.

You can also download the Ren'Py sdk, then drop the game into the renpy folder. The game will populate as a "Project", so from there, you can just launch it from inside the sdk. It does not always work, but it's a great way to play older, nearly broken games (A certain "River"..), games that the devs botched (Good-Evil-Lust) and many of the windows only releases (Witch Trainer).
