You could experiment on the villagers without their knowledge. You have mid-evil village as your sandbox and it's conveniently stuffed with women. Over the course of the game, you can customize the villagers to your liking. Most of the women should start out ugly. You put a compliance potion in their water supply so no one questions the weird things you do. Then you give them potions to customize their appearance. Some volunteer as test subjects, others you slip potions disguised as medicine. The homely washer woman now has a giant ass. You could even develop a de-aging potion and have the townsfolk be all young girls.
Let's give the player character a really ugly alchemy apprentice with no morals. She's on board with whatever depraved things you want to do to the townspeople and lets you test potions on her. So you can make her a sporty babe, a short, petite girl with small breasts, or an enormous amazon.
Would each girl be equally susceptible to every approach? Or would you have to figure out how best to get each girl?

Yeah, the "college fuck-fest" and "corrupt-your-family" scenarios are massively overserved in my opinion. Also, there are far too many "girl life" games where all roads lead to the protagonist getting waped.

For time stop, there's the Era series (especially EraTW). Anomaly Vault and some other classic TF games also had good time stop content. I think College Daze: Follow the Lights had something like this too.
For invisibility, I've seen a few games that have this, but I can't think of any that pull it off well. Tratritle has an okay version, but it's limited to a couple events.
I seem to remember there was some good invisibility content in Book of Lust, but it's been a while since I last played that.
I can think of a few games that have this. Broken Dreams Correctional Center and Lilith's Throne are the main two. You can walk up to almost any NPC and seduce or wape them. Some NPCs can also be paid for sex.
Incubus City (and the canceled Incubus Island) also had something like this, but it was more scenario-based than truly freeroaming.
A lot of the big text-based furry RPGs like Trials in Tainted Space and Corruptions of the Champions 2 would also qualify to an extent, since so most NPCs can be easily seduced after defeating them in battle or completing simple quests.
I have yet to see this done well in a 3D game, though. Lots of games have worlds where everything wants to fuck/wape the player, but surprisingly few allow the player to seduce everything. Like, there are actually very few dominant power fantasy games that aren't set at a college, in suburbia, or within the confines of a generic fantasy RPG.

The Company and Lab Rats 2 both have developing "erotic" potions as their main gimmick, although they were more "mad science" games than alchemy games. Would definitely recommend.
Lilith's Throne and BDCC also have test subject play.
Transformation Tycoon also tried to implement something like this, but was leagues less successful in my opinion. CleoKraft's Villain also had some test subject stuff, but for very niche kinks.
CoC, TiTs, and Lust Doll Plus have some test subject stuff as well, but more oriented towards transforming the player.
A proper and somewhat accurate game about modern life in the Rural South. Not the fake stereotypical media version which is stuck in the 70s for some reason. I'm working on it though.

To add a few bounties of my own:
-Any kind of game related to mystery solving, but specifically a "young detective" game where you're exploring a mysterious town. Like, the "Hardy Boys" or "A to Z mysteries" but lewd. Degrees of Lewdity, Bad Neverland, and certain old school adventure games come close to scratching that itch, but have kind of a different, darker atmosphere than I have in mind.
-A cozy 3D platformer. Like, a Hat in Time, but lewd. There are so, so many attempts at adult platformers and some pretty good 2D ones, but I have yet to see a decent 3D example.
-A good petplay game where you play as the owner. Other than BDCC and Pet, I haven't seen many. Lot of abandoned projects, and lots of half-assed implementations of petplay as an afterthought in other games. Usually restricted to a single character or route.
-An ABDL sandbox game where you play as the dominant/caregiver or as a middle, looking after subs. It's an under-served kink. I've played practically every ABDL game that exists, and I can only think of a handful of examples where you can play as the caregiver (most notably: RedSparrow's The Pacifier Project, Godspeak's games, and Princess Valley).
-A game where you feminize and enslave your rivals. So many projects with feminization content focus only on the player as submissive, or on seducing existing fembois. Wouldn't it be more fun to make your own?
-Anything omorashi-related or with pee content, especially combined with exhibitionism. May's Summer Vacation is one of the few recent games that really does this well.

There are a lot of games have some version of this premise--I enjoyed Tame It, Pokkaloh, Fools Quest, LIsland, and Hunt & Snare among others--but I still think the genre has untapped potential.
-A lewd creature collector game that ISN'T just a ripoff of Pokemon. Monster Girl Hunt is one of the few that has pulled this off, in my opinion.
-A good spy game with immersive sim elements. Like Deus Ex, but lewd. Neon Nights has kind of the vibe I'm after, but not the gameplay.
-A Victorian vampire or supernatural slasher simulator with a bit of class. Dark streets, knife in hand, Jack wants to play. I can't think of anything even vaguely like this except for Incubus City.
-A lewd game about dark magic. A Spell for All, Psychic Private Eye, and Enchanted are pretty good, but the genre could use more entries. The Allure of Wanton Cove is another good one.
-Games where you're exploring a spooky house. It's a classic adventure game scenario. Loren Ipsun's Hill House is a good example of this done lewd.

The ones that had a free roam with multiple LIs, and stats to build such as strength/charm/knowledge that you had to train to hit certain thresholds to unlock new, as well as needing to work to earn money to buy gifts to up their interest? Then you'd go on dates and you'd have to choose the right options of where to go on the date and maybe answer some questions about the LI [that they told you earlier during the flirting phase as you try to increase their interest through chatting and whatnot].
I really want one of those games but with updated systems [also with unified art instead of the mishmash those old games typically used], with a loose central story that can play out different depending on which LIs you pursue. It feels like so much now is just stripped down KNs.
I think the only recent one I remember playing that somewhat fit the bill was called something like Women's Prison, which wasn't bad but had a 'time' limit which meant there ended up being a meta way to play the game to get the ending you wanted instead of just going about the day however you preferred.

Oh, I remember those! Sim Girls was an early example, possibly the first. The Newgrounds adult games section had a whole page for that style of dating sim back in the day. I think Spacepaws was my favorite, although it was more of a dating sim-adventure game hybrid.

Yeah, that's true! The only real exception I can think of is the now cancelled Cabry series (Cabry64 and Cabry 2), which was an obscure furry 3D platformer of... questionable quality. There's also Dreamwalker, but it's pretty niche (softcore ABDL-focused) and currently in a very rough early alpha.
Other than that, I've seen a couple mildly risque 3D platformers with caked-up main characters (like Pseudoregalia), but they never went beyond jiggle physics and panchira.

Oh, that's another good one! I've seen the X-ray glasses gimmick in a few games, but never as the main focus. Usually it's just treated as a bonus item or unlockable cosmetic variant, and the characters don't comment on it, which is a shame. Or it's just a short, one-off scene.
I haven't tried Glassix yet. Definitely has an old school vibe, for better or worse.
