Personally I like the idea of it happening behind the mother's back even better. Couldn't say why, maybe just that it keeps the taboo "no one can ever know about this" element in the mix.

I guess you could have both paths leading to different storylines, but that's is expect much from a dev

Let's Go! My Harem Farm also has a few mother-daughter pairs, and pretty sure the MC isn't related to anyone in that game. It's been a while since I played though so I may be misremembering.
