Clue is a classically good one. im not sure there are good AVNs that have them. there is one that had a good clue section. Eternum had it nice and Once in a Lifetime!

Try Metropolis: Lux Obscura. It's a point and click game with puzzle elements in noir/comic style. I remember it had some mystery to solve, although I played it long time ago.

Most AVNs are usually very linear, so probably not what you are looking for.
